Sadly, it makes it seem like Cole and Alison were just a side story and nothing more. Whereas I feel it should have been the other way around.

I suppose in the mind of the showrunner they always were. She seemed to love the Noah character and set the whole story around him. Alison was just a means to an end to show Noah's change of direction in life. So much for the 'soul mates' talk in series 1. Really if that was the case they would have still been together through thick and thin.

I don't think Noah,and Alison was ever meant to be soul mates. I think they thought they were. Than they realize that their spouses were actually their son mate in the end. Joshua Jackson/or one of the writers had said that Cole,and Alison was going to get back together in the end. I take it that mean that all the characters would come full circle in the end.

The show definitely came full circle. I was satisfied (well, except for the fact that Alison and Cole died, and Ben got way with murder.)
