I think that is what Francis meant as well. He doesn't want her to marry Tomas, but he knows that she needs an alliance. For whatever reason France is more reluctant to do so.
I don't think it help matters that in 1x02, Mary constantly brought up the alliance thing. I believe twice, saying how much she needs it ect. So here is Portugal willing to have an an alliance with her, even if it means marrying Tomas. After seeing her slight reluctance, he was asking her, if he was wrong. __________________

oh god, I just watched the sneak peek and good lord! so much angst in one kiss, and I hate everything because I won't be near internet since tomorrow until sunday so I won't be able to watch the new episode!
Francis looks so torn, he is finally showing he has deep feelings for mary and he is trying to do the right thing letting her marry someone else, because he understands her duty to her country but he can't help it if it hurts. __________________
