I think something Hook tells Emma in the park scene intrigues her enough to question a few things, and do a little bit of research. That's where I think Neal's apartment comes into play. She must discover something that encourages trust.

I don't like Hook, but I never thought he would steal a portal. I thought he goes because Neal can't go, or because Emma doesn't remember their reunion and thinks Neal is still a jerk who abandoned her.
