I think Francis is already aware of his feelings he is just afraid of them. He thinks if he convinces Mary to wait it will all work out but he won't be expecting the situation with the prince of Portugal.

I agree.

Not to mention it seems like if he gets to close, and the wedding is called off. He would get hurt in the process. So I think he is trying to protect his heart.
