Why will they have to fight the Baratheons shouldn't they be on the same side? since they both are after the Lannister's.

Well, if they defeat the Lannisters, Baratheon would probably claim the throne and they may not want the fact that the North is now a separate Kingdom from the rest of the Seven Kingdoms.

I think once Baratheons agree to let go of their hold of the North, then you will also have the previous separate nations of the Seven Kingdoms claim their independence as well
