I was so confused when those 2 extra episodes aired and they didn't address Chloe confronting Lucifer about her knew found knowledge.

Those extra episodes didn't address it because timeline wise, they occurred before the finale despite airing after them.

Actually they did take place after the finale, timeline wise, but they didn't take place directly after the finale. When those episodes were written and filmed they didn't know they had been cancelled. They were meant to go in s4.
