I don't think they knew. Even Remus & Sirius didn't know it was Peter (at first). That's how much they trust him and yet he still betrays them.

I think this betrayal was explained in the very last book (DH) if I can recall.

Yeah it was also in the beginning but the rest of the story was further expounded in the last book. For example, Snape & Lily's backstory was part of why Snape was there when James & Lily died.
