I think they left it open-ended and for the audience to think of two things: that Jonathan did think it came from Nancy instead -or- he actually knows it's from Steve since they are together.

Steve was a jerk at most times but when he told off his friends, apologized to Nancy and then fought those monsters, I'm like "Okay, you're alright." I'm easy.

That's pretty much when I was more open-minded for his character (like at the end I was all, you guys got me liking him, don't go and kill the once jerky boyfriend now)
