in the comics, skrulls were the baddies and could be anyone. however there were skrulls who didn't like what their super-skrull empire leaders were doing, and became double agents for the Kree Empire. for the MCU films, regular skrulls are dissidents and political refugees now, and the super-skrulls are the actual baddies, as well as fascist movements in the Kree forces and Nova Corps.
