Well they asked Stan what he thought about HydraCap. He said it's "crazy" but also a "good idea". Considering how comics are basically revolving doors about a small number of characters, from a writer's stand point it's a "fresh" take on the character but from a fan's point of view, it's an awful idea.
Every now and then there's a retcon that makes us go "WTH" but it always gets reset to the original. It's just a question of Marvel fast tracking that with this crazy arc because it really is crazy. The problem is people will probably never forget this misstep. Iron Man is still paying for his Civil War sins years later. Luckily for him he's always been perceived as a douche so his character assassination wasn't that big a deal considering he's sort of become the Marvel Universe flagship character (thanks to the MCU). lets hope Cap can recover from this (I personally think this is a gimmick, and not real so am hopeful he will recover). Its definitely not permanent. I don't read comics so I try not to focus on it. Its not permanent

No, I'm pretty sure it won't translate to the movies. It just sucks that Hydra!Steve is what people who don't read comics will remember the character for, rather than all the good he has done in the past.

Comic books fans complain about all the movies though. Like why aren't the movies 100% the same as the comics lol.

The thing is, the comics always does something "shocking" every couple of years. I remember a lot of people hated and still hate Civil War. It turned Tony into a douche/villain in a lot of people's eyes.
