Peter is so conflicted because Neal is a friend but he also knows that something is up with the treasure and he needs to do his job. It's always hard if you have to go against a friend. You know you should do the right thin but you also want to protect your friend.

And I think now that El has been kidnapped it will only complicate their friendship more.
