Castle isn't the one present in that scene so makes sense its him and the fact that beckett cracked the joke is why he would say that cause he would expect that from castle but not her

His dad uses him its why that line at the end is so sweet and prominent cause Beckett is his family not him doubt he'll let him do that to him again

I get why he grew up without him it's his father so its natural for him to wanna protect him but he comes to realize that he's not his family but Beckett is.
