Because he told her that he wouldn't hurt her.
Because she wish she can meet someone like him.
Because he agreed with Elena about telling Bonnie that he was a Vampire.
Because she sensed something different about him.
Because they are learning more about each every time they meet.
because Grams trusts he will keep her safe
because he believes in her abilities
because he knew where she had gone without being told
because she trusts him
because he wanted to protect her
because she "can't leave him" in the tomb
because she wouldn't stop looking for a way to get him out of the tomb
because when Stefan entered the tomb she tried to go after him

Bonnie lights a fire in the parking lot with her mind.
Stefan: Bonnie... Bonnie... Bonnie! Hey.
Bonnie: What just happened?
Stefan: You were in some kind of a trance.
Bonnie: Did I do this?
Stefan: I think so, yeah.
Bonnie: Nobody else saw, did they? No? Don't tell anybody. Please?
Stefan nods and Bonnie walks away, looking scared.

I always thought that out of the main characters Stefan and Bonnie seem to have the most similar personalities. The way they can be kind thinky and laid back at times that makes them seem a bit inflexible at times. But at the same time they are both strong and really loyal.

I totally agree with this which would make them be able to understand each other the most too.
