As for everyone's mind being erased of all that is Peter, I really don't know about that. That would mean that every scrap of paper he ever wrote on, every FBI file with his name on it, everything he touched in the previous 3 years -- and in both universes -- would have had to have been tampered with to completely eliminate Peter from memory.
I just thought of something: Henry. Henry was the glyph last week, and he would be the only "evidence" of Peter that could not be tampered with. If everyone's minds were only erased, and not the actual timeline, Henry exists and is being raised somewhere by someone.

A fake Nina put in captivity with Olivia as a plant? An interesting possibility...and not entirely out of character for Abrams (he did it in Alias).
Although here's something interesting to ponder, whether the Nina that's with Olivia is real or not: Remember that Olivia's relationship with Nina in this reality is much different, and much closer, than in the original. Now that her memories of all that are fading away in favor of the original ones (where she only knew Nina professionally, and only for the last few years), it'll be interesting to see how she reacts to Nina.
As for what Jones wants with Olivia—remember that in S1 Jones was never hostile or threatening to Olivia in any way...in fact, harming her is pretty much the last thing he wants (unless she doesn't turn out the way he hopes). To him, she's not an enemy, she's a project. Based on that, and the needle, and the snippet of dialogue, I'd say he's going to give her a massive dose of cortexiphan (not that that's necessarily all that safe) in order to bring her abilities out into full bloom once and for all.
