He was hurt by Brennan, moved on, now with Hannah and doesn't want to hurt her. He is just living by Brennan's original choice, but he needs to realise how much he is hurting himself.

Oh no …. Brennan goes to the parent’s house on her own. It’s raining. She’s wandering out in the rain, doesn’t pay attention, sees the reflector in the road as the potential murder weapon, and a car nearly hits her. Booth comes racing out in his trench coat (very cinematic) and grabs her and pulls her away from the car. WOW
Booth: Bones what are you doing here?
Brennan: What are you doing?
Booth: I don’t know. Following you to a bad part of town and saving your life. You know the usual. Your turn.
Brennan explains why she’s there, that Lauren would do something dangerous when she couldn’t cope.
Booth: Like coming here in the middle of the night.
Brennan: I’m not her. We’re not the same person at all. It’s just the universe turned upside down for three days.
Booth: What happened to her?
Brennan explains that she got hit by a car, like Brennan almost did.
Brennan: I can’t prove any of this.
Booth: I know.
Brennan: But you still believe me?
THEIR SMILES
Booth: Yeah, of course I do. Let me take you home. Come on.
LOVE that that whole scene was in the rain, so intense.
Back in Booth’s SUV.
Booth: Maybe you just need a couple of days off.
Brennan: I’m alright now. Except I … I made a mistake.
Booth: No, I told you my opinion. I mean you got it right.

THEIR LOOKS
Brennan: She died with regrets.
Booth: Come on, Bones, everybody has regrets.
Brennan: I heard her, you know. Micah says that all we get are these dim statically messages from the universe.
Booth: Who is this Micah guy?
Brennan: The night watchman, but he attends a lot of lectures. Anyway the point is, she never gave him a chance.
Booth: Micah?
Brennan: No. No the helicopter pilot. He offered himself to her but she never gave him a chance. That was her regret. I got the signal Booth. I don’t want to have any regrets.
HIS LOOK
Booth: You know, I’m with someone. Bones, and I uh she is not a consolation prize. I love her.
Brennan starts crying.
Booth is having a HARD TIME.
Booth: You know, the last thing I want to do is hurt you. But those are the facts.
