I actually think arguably Jane/Michael were done the most dirty in the final season by bringing him back to life, because JtV never made any bones about what the endgame was going to be. I knew Michael was going to die early on when the narrator said that line about him loving Jane until his dying day. But they could have kept the shine of the memories instead of what was always going to happen if he got resurrected, which would be Jane choosing Rafael over him.
