Peter Petrelli Answers1. Outside of Ireland in a shipping Container.
2. He has a conversation with Adam in between the walls and Adam teaches him how to use DL's ability of phasing through the wall. He learns how to do it and he and Adam both escape due to the phasing ability. OH WAIT SNAP! Just re-read the question.  In season 3, Elle vs Sylar showdown happens and to save herself Elle uses her electric power in full force and it bursts out the whole security system. So Peter was trapped in Jesse's body but all the Level 3 villain + he escape due to Elle's power burst. The second time he was freed from the villains + the Company was when Future Peter removes him from Jesse's body and takes him to the future.
3. Combination of Sylar and Claire? Sylar throws Peter out the window with his ability but slowers his fall for he won't truly get injured from the fall... and Claire took him away.
