Sarah said that Ruth did all her scenes at the beginning of filming the season so maybe Josh was doing something else that day. (Maybe in New York). After Josh saying that he loves working on The Affair because everyone gets on so well, I'm sure he would have said his goodbyes at his last scenes with Ruth. They couldn't have made a big thing of it or it may have given the plot away.
