Maybe I did confuse it with Arrow.
I've had a think about time travel. If Thawne was from the future (2024) then that future must be the present which means what we thought was the present must be the past which Thawne has gone back to. Now Eddie is dead, that means that Thawne has gone but the present (2024) would still be there because it's the present.
