I feel like the writers were vague about how much Jo knew when... I think she noticed all the missing bloodbags and realized there was a vampire in their midst. Then Elena saved that girl at the maze + she tried to check for vervain in Jo's coffee + she is connected to Alaric (who later became a vampire suspect.) I think she knew Elena was for sure after the corn maze.
