Yes, they kept Mycroft as a member of the British MI-6. It makes sense, Sherlock in the books always stated that Mycroft was smarter and more skilled them him. And most media versions of Mycroft have him being up in power in the British government.
Sherlock is going to be furious with him for keeping this a secret from him for years. And also for not coming forward with this information when Joan was in danger.

I am interested to see how he will react, of course he will be incredibly mad that Mycroft was partly responsible for Joan being put in danger, but it is interesting because Sherlock has always thought of Mycroft as being lazy and wasting his intelligence, so I am wondering how he will react to the news that this may not actually be the case.
