I think Neal is going to put two and two together awfully fast when he shows up in Storybrooke. When he finds out Emma has an 11 year old son with brown hair and looks suspiciously like him, he's going to know right away that Henry is his. He might not tell Henry and try to strike up a friendship, but might not necessarily let on right away that Henry is his.
Of course, that would be weird a guy hanging around a young boy, but August did it and nobody said anything. I keep saying I can't wait for the fireworks when Emma comes home to find Neal cozying up to his son, but just imagine Charming's reaction. He's not going to be a happy grandpa. Especially if the story of their real courtship is ever revealed.
