I think she paid of her 'debt' to him years ago. That the 'I own him a debt' is just an excuse to cover up her feelings. A life or a life. He saved her's and she definitely saved his by the end of TA - that's for sure.

I think there was something that happened before they joined SHIELD - they wouldn't keep bringing up their past if there was no story to tell - and that's why she still owes him. It alluded to something deeper, which I think the producers/writers were hoping to hash out more, but probably didn't have time.
