LOL, I kind of think it's her dad now, the HRG. But I guess Nathan is also possible. We've been seeing him in a more superficial way, so it's hard to think of him as someone connected with his powers when all he does is mock it.
BEsides, if NAthan is Claire's dad, the pairing Peter/Claire would just be soooo gross.
