My favourite moments were mostly from Season 1, where they actually talked to each other one-on-one and gave each other emotional support and did actual friend-type things instead of the "DEO business/hanging at the bar" moments in Season 2, which didn't allow for much depth between them.
Aside from the whole Winn/Daddy episode, one scene I still remember from Season 1 was when Winn, James, and Kara were in that secret Supergirl office at CatCo, and Kara was flipping out over Maxwell Lord. She was all set to track him down and kill him, but Winn jumped in front of the door to stop her from acting out in anger. The scene was played beautifully - you could see Winn was scared she would just toss him out of the way, but he stood his ground and talked some sense into her. I'm hoping we'll have more Kara/Winn Season 1-esque moments in Season 3. __________________
