Yes, with the permission of Dumbledore of course. I think they allowed it (if the student wants) as long as the student is getting good grades.

It's like taking advance classes because you want a full load. And Hermione is very bookish so I can definitely see her wanting to take more classes than the usual.

I always tho that they just go ahead w/ it, but it made sense to ask someone who above than Dumbledore, but is he part of the Minstry of Magic?

No but he is headmaster at Hogwarts. And Hermione is only asking for the Time-Turner so she can take more classes in Hogwarts, which is still under jurisdiction of Dumbledore as Headmaster so no need for Ministry approval.
