They did break-up at one point.

It was after Jules discovered that Shawn had been lying to her this whole time about his psychic ability, but then, she realized she couldn’t live without him, no matter what.

It was Season 7 Episode 7 during Lassiter’s wedding that she figures it out. They’re only apart for 6 episodes. They get back together by the end of Episode 13.
