He does love his ship, its been his home and memories of his brother and so on for centuries

But his home is Emma, without her - even having ship isnt fulfilling and thats what made him realise after the whole Ariel and Blackbeard thing.

He traded his home for Emma.

This line was very telling. Yes TJR was more then just a ship but Hook was also emphasising how he was without Emma, as we got told by Smee and Ariel is talking about his ship like if she is a woman

Hook was hoping that getting the Jolly Roger back would make him put Emma behind him so he could go back to not caring. He was wrong!

I hope we get to see TJR again in 4B!
