To me he's on their side with everything he helps them with. If he wasn't then he would have mislead them.

Deaton seemed a little shady to me at first, but towards the end of S1 I thought he'd make a good ally for Scott and Derek.

Yeah, they need him.
He's the person they come to when they need help.
So I guess that kind of makes him a part of the pack or at least their personal doctor.
