OMG! I got scared when Sam shot Jake like that - very cold. I fear Season3 that evil!Sam can or might lead that unleased army of darkness.
I won't say I'm disappointed that Sam killed Jake, because I'm not. It's just that I'm not sure if I can take all the angst Kripke can give us with the possible evil!Sam taking over my fave Winchester brother.

But bringing evil!Sam can add conflict to the their already conflicting life.

So here's my two cents again...
evil!Sam will be back, but Sam will unknowingly do evil stuff. Then Dean has to keep him in line. But then Sam will tell Dean everything is all right. In the end Sam might lead the army (because he was chosen as the leader right?) then once Dean got into trouble, Sam will have a change of heart.
