It's really quite brilliant because I think MOST of the average viewers wouldn't even think a thing about the clocks and still assume the sex was part of the AU. There's also the voice over/narration at the very beginning, when she's getting in bed: "What life is she leading? Is it the same life the woman was leading a half an hour ago? A day ago? A year ago?" "A year ago", IMO, was put there for a reason (he said EVERYTHING has a reason in this episode). It would make it the season 5 finale, and that would be the PERFECT time to show that. I really think next season is going to be THE season. All signs have been pointing to it, IMO... Now, obviously, the sex scene is not their FIRST time together, so I could really see them establishing SOMETHING before the finale. Plus, Emily DID say sex wouldn't happen when we think it would... I suspect that may have been a double meaning (we were just assuming she meant just within the episode itself). And finally, there's the title -- The End in the Beginning. HH is usually VERY literal with his titles... this could absolutely go with the "end" of season 5, being in the "beginning" of the episode (season 4 finale). Of course, I'm just throwing the season 5 thing out there, it could very well mean the end of the series but, I don't think HH would wait THAT long. I think there's a reason he wanted to show them as a couple and how it WOULDN'T ruin the show if they got together. It's not like they have to get together, get married and have a baby all in one season... there's no rush for all of those things. HH is such an evil frustrating genius. I adore this man!  Aaand, I just wrote a novel, it seems. Sorry! ETA: That's very interesting about the hourglass. I didn't notice that before. __________________

This is my theory that i posted over on the Show Discussion thread and on my blog. Thought it would fit in well here......
You definitely need to watch it multiple times (which I have done  ) to pick up on everything that HH wanted us to see/question/analyze, and if his Twitter is any indication - it's working! With the key element being that everything was done on purpose and everything means something. It is a meeting of two minds - what they both feel and want....I think the End in the Beginning refers to that first scene - the yummy sex! One of my theories is that the sex we saw was real and that it is where Hart sees them ending up. When all is said and done, Brennan will have worked out her feelings and knows that Booth feels the same way, they are happy, in love and totally comfortable with it. Just one of my many thoughts on this. THIS IS WHY I LOVE MY SHOW  __________________
