I agree - I think it was a series of small revelations that she had while observing the Doctor and trying to be his friend.

I agree. I think it was a series of realizations for her. And by S10, it was more clear for her what she would like to do for the Doctor.

It's a shame that the Master killed her before she could become the person both she and the Doctor wanted her to be.

Does the Doctor know that she died? I can't remember if he knew or not when the season ended.

The Doctor was already battling Cybermen when the Master killed Missy.
