There's no ambiguity because of the pacing of the episode and the basics of narrative structure. Literally one scene before they suit up and go into battle, Mon-El and Imra have their conversation about endangering themselves and their mission because of their DNA being coded with information about the Blight, and then Mon-El tells Brainy to be careful because the Legion ship is carrying precious cargo. The writers deliberately planted a flag in calling attention to the dangers that the Legion were putting themselves,their still-sleeping comrades, and the future in, and then reinforced the point with dialogue about Brainy being careful.
