We know from things that have been said (thank you, Chris Wood) that the writers brought Mon-El in for something bigger than just a one-season arc , so Mon-El "ain't going nowhere", and we also know that the events of "Star-Crossed" and "Duet" aren't just a 'one-off' scenario and will play directly into the two series respective seasonal "endgame" arcs (especially on Supergirl).

eh based on the show's history, having a secret isn't really much of an unforgivable thing.. it'll provide the angst for 15 and the crossover and that's pretty much it.. I mean they'll still have to deal with his mom after that, but it wont be the secret that's the issue anymore. of course when she does forgive him, people will be like oh her letting him off the hook again.. even though that's been done by her and many others on many occasions on the show already...

I guess this is why we need the musical. The West Side Story storyline actually fits more with what's happening on our show than what's on The Flash.

It'll be crazy if she goes to their space ship to rescue him, thinking he's been kidnapped only to learn that he's their son.

That would be terrible.
