Synopsis for 6x04 says that Spencer seeks a remedy for her sleeping issues. Dean is back the next episode. I'm assuming she considers drugs and it scares her so she calls him, or is encouraged to call him.

Not being at the table read doesn't necessarily mean he's not in the episode, they're optional and he may have just not been able to make it. I have to admit the thought did cross my mind, though, and tbh, I don't mind if they're broken up after the time jump, even though I'd prefer they weren't, because it would be realistic

From what I can make out, 6x09 is prom, and 6x10 picks up with the girls still in their dresses (shadow picture Troian posted a couple of days ago). He's definitely Spencer's prom date going by bts stuff, so they likely finish 6A together.

I'm hoping we hear that he's on set post time jump. I need that at least. And I want to see some of the new sets!!! I'm questioning whether or not the show will still be set in Rosewood.
