That's one of my biggest questions for part 2. Did he do another Polyjuice Potion again to escape? Did some people inside MACUSA help him? I hope part 2 answers this.

Plus he would be searched before he got 'jailed' in MACUSA. They know he's bad news so they'd be careful. Unless there's a lapse in MACUSA's part which I think happened because it looks like Grindelwald escaped.
