At the time the film was released, Tom didn't say one bad thing about it. All he said back in 2005 were good things about the movie. What happened was that the premiere of the film got cancelled, so I think Tom saw the movie much later, maybe even after Smallville ended in 2011, so that's when he thinks he realized how bad the movie is and doesn't want anyone to watch it. Apparently, the movie is missing scenes that were in the script that Tom read.

oh see how annoying as an actor you know these scene are important but it gets cut out

There are always movies that deleted scenes help move the plot along, but they get cut because of time constraints or they slow down the pacing.
