I doubt he filled it because that could have meant that Red is out... And nobody is allowed to know about it. So just bringing an agent in for a short time to just get him/her out again would be crazy.
Hm, I really don't know... But I would say he kind of lied to him because didn't Cooper confront him directly?  __________________

Cooper did confront him directly and asked if he has something to do with it because he just visited Hitchin and he said that she was still alive when he left her house. So he definitly lied.

Okay, so I recalled it right...
