Yeah, I think Skye pretty much agreed with Jemma on that it would probably be best if she could get rid of her powers. She didn't really express it at the time, but she did mention it to Lincoln later. She was scared of her powers, scared of hurting others and herself with them, since she hadn't really had any experience with using them in a positive way yet and she didn't know how to control them. So I think she was probably relieved that Jemma was trying to help her contain them/possibly get rid of them. Obviously she's changed her mind now that she's learning to control her powers and she's starting to see that they can be a positive thing - but I also don't think she'll resent Jemma for trying to help her get rid of them before. I also don't think Jemma will still want to get rid of them as soon as she learns that she's not hurting anyone or herself with them anymore.

SHIELD in general has not always been entirely welcoming for her, even in S1, so I don't know why she'd write all of her friends within SHIELD off just because some SHIELD unit went after her at the cabin. Yeah I guess all Skye knows is that they dumped her in a cabin without really explaining why, and the next moment May was telling her to run and then Bobbi and some guy she never met came for her. She doesn't know anything about there being another SHIELD yet, or Bobbi's role in that, so to her it seemed like someone from her own team came for her. I think she'll learn about what's going on next episode, and it's about time.

I know it shouldn't really matter and it's only a case of different perspectives, but I feel if Skye were to bear a grudge towards Simmons, it would only intensify the whole, "Who can still like this character [Simmons]?" that has been going around for a while. And I really, really hope the show doesn't go there.

I really haven't seen any comments about this either, not since a few episodes ago at least. I think most people who were holding a grudge against Simmons about how she was acting are starting to come around, now that they're seeing that she herself is changing her mind on a lot of things too. I just hope the show isn't going to go in a direction where they pit Jemma against the Inhumans - but I don't think she will feel that way once she learns that they've been helping Skye and that their powers don't form a threat to anyone.

Yeah, I could definitely see something like this happening. I think these past few episodes have only made it more clear how loyal Jemma is to her team, her family basically. I think a whole lot would have to happen for her to ever not blindly be on Skye's side.
