Yes! Spencer stood up to Ali all the time.

I love Spencer I do, and I don't suspect her of anything. BUT in the pilot, Spencer woke up because she says she heard a scream. I still find it odd that she didn't wake up the other girls.

From what I remember, if they follow the books, Spencer was already awake and outside the barn when she heard her scream.

And Spencer wasn't asleep in the show either, was she? Because after her fight with Alison, she went to chase her down ... I doubt between then and Ali's murder she would have gone back to sleep ...

It was the epic flashback of Spencer vs. Alison. "What is a leader without any followers?" "You're dead to me."

And Alison leaves her house and Spencer starts up the stairs before stopping and going down, seemingly to follow her.

Although, we know after this, Ali met up with Toby for a couple of minutes and went with Ian to the kissing rock? Kinda unsure when the scream is. Before she gets into Ian's car?

So Spence may have heard the scream and went after Alison, but after not seeing her around the barn/yard/OMG MILES OF HASTINGS PROPERTY, went back to the barn and by then the girls were up?

But didn't A have that pic of Spencer following Alison in S1? So did she lose Alison somehow after that and only later heard the scream? I'm so confused.

Probably. Maybe she lost Ali after the talk with Toby when Ali got into the car with Ian? Though what was Spencer doing all that time? Ugh! I don't know! I need to stop thinking about this.
