I think Henry will understand what has happened.

He saw how the darkness was attacking the apprentice and knows they have to find Merlin (as of now the only 3 ppl who was there and know - Emma, Henry and Hook) , and also why his mother stepped up to sacrifice herself, he knows she is a hero and a savior.

I think that Henry will understand too, but I still think that it will be a sad scene when Henry hears the news.

I could see Henry hang out at the loft more to work with his grandparents to find Emma (Hook too, presumably) if they don't find her right away. Or maybe just to stay near Emma once they find her, to try and help her cope with being the Dark One.
