I think the car always reminded her of Neal (and probably still does) but I hope for Emma that it got easier with time.

I think Emma use the car as a tool for her survival in the years that passed. It's how she traveled from place to place and I think like in early s1 she would sleep there so I think she would sort of block her memories of Neal or try not to think of him in the car

I think part of the reason why she never got rid of the car or the necklace was that she didn't want to let go of the memories, even if they caused her a lot of pain.
