What bothers me is how in the first half of S3 Emma told Neal that her secret was that she wished he was dead and then come the second half that's exactly what happened. They foreshadowed and screwed us over big time on that

Exactly. And that's what makes it so disappointing. It wasn't that they had no stories to tell or that everything was resolved. They just gave up on Neal with no good reason.
