So I had been thinking about this last night, and then a comment Felix made in the LP thread reminded me of it, but Sheldon bought them plane tickets to San Fran instead of train! What an act of selfless love from Shelly that was.

The gift was really sweet and proof that Sheldon can be thoughtful.
I'm not sure I like the idea of him going with them, but given that he shared Leonard's wedding night maybe it is appropriate.

I loved how he was the only one to get them a gift. It really showed how close they are. I wonder whose hand he's gonna grab on the plane.

Oh, the possibilities. They're gonna have sex on the bed right next to him when he's asleep, and they'll swap the sheets the next day.

It was a great act of friendship when Penny and Leonard decided not to change the living arrangements. I think when they saw how desperatly Sheldon tried to revive 2003 they realized how sad and depressed he is right now and he needs Leonard for a little while longer.

Ah, just the thread I was about to go searching for!
Having finally re-watched the episode and immediately watched it again, I now feel there's nothing wrong with Penny and Leonard having decided to stay living with Sheldon. Who says you have to follow conventions for what you're 'supposed' to do just because you're married? They love each other so much there's more than enough left over for a 6'2" physicist.

I loved the warmth from Penny, in particular - not just at the end, when she said they'd keep things as they were for a little while, but also as she was watching Sheldon and Leonard going through the roommate agreement. I feel like she's a big fan of their friendship, even though it sometimes probably causes difficulties for her.

I found it all very sweet.
