Well I think it did affect their performances a little, they definitely didn’t have a lot of scenes together the last two seasons

The writers determine what scenes they have together, not the actors. It's possible, of course, that if the writers knew there was tension between them they might have limited their scenes, but I doubt that. It would be unprofessional on the part of the writers to let something like that affect the show in such a fundamental way.

The writers not limiting their scenes because there was tension between them would have been unprofessional, and could have possibly lead to further problems down the road (like one of them walking off the series).

And I've watched shows that cared a lot about that ("The Good Wife" - Julianna Margulies and Archie Panjabi as one example).

I mean yeah the writers are in control but at some point they’re going to pander to the two series leads if they decide it’s necessary to keep them happy

To a point that may be true. But the actors are under contract to play a role based on what the writers write. If they refuse to do that they are in breach of contract. Since lead actors are very difficult to replace, it's unlikely that they will be fired, but they can be sued by the studio if their actions are deemed harmful to the production. I don't think it's ever actually happened, but I wouldn't be surprised if the threat has been made to stars who are difficult.

Either way I don’t think we’ll ever know and I’m fine with that. I couldn’t care less about backstage drama as long as it doesn’t affect the quality of a show
