Broyles was a lot like an older brother to Olivia, at least in the later seasons. I think he tried hard to protect her and advise her.

In S1 I thought Broyles was actually working against Olivia - like he was a mole or something. But in later episodes it became obvious he was rather protective of her.

I don't think the writers and showrunners had worked out the exact dynamics of each of the characters in the first few episodes so put in little scenes so they could pick them up or drop them later down the line, depending on which way they decided to go with the show. Broyles hand picked Olivia for The Fringe team, but may have been told to from someone higher up, because William Bell told them to. Perhaps some of the early tension with Broyles was to test her metal to make sure she was up to the task.
