He is gone. He was fired from being a cast member due to an altercation.

Thomas (the actor) appears for the last time in 12x02, his character's (Hotch) departure isn't brought up until 12x06

That's good, I've also been thinking about doing a rewatch of all my favorite Hotch episodes. Or just a rewatch in general.
