No, they aren't being hunted by the CIA, they just all left the CIA. Chuck is using the files about Agent-X as leverage against Decker to keep Team B in the clear.

I'm excited to see how Morgan will fare being Intersect vs Chuck. I hope there isn't a huge time jump and that we will still see Morgan adapting to the Intersect a bit.
