I haven't heard any big epic stories or anything but when asked about each other they always have nice things to say. So I'm asuming they got along just fine. It was either on the dvds or an interview where Kisten was talking about Jensen almost being Clark and how she thought it was great that they brought him back for the show.

If I remember correctly Jensen had a crush on her too.

I'm sure there is an interview (or again maybe dvds) where he's gushing about how beautiful and sweet she is.
