Actually she didn't think it was Logan when she opened the door. She thought it was someone else, if I remember correctly.
I think she was disappointed when she saw Logan... I can't remember 100% but I remember how it seemed that Veronica wasn't caring when she was talking to Logan in that scene and Logan noticed it.

She knew it was Logan for his clothes. SHe was surprised when he turned around because he was a mess with bruises all over his face and he was not moving one of his arms.

Oh okay... I guess I just remember 2x01 as Logan/Veronica break up and Duncan/Veronica secretly getting back together.

I think because it was present day and flashback scenes throughout the episode.
